If you're not going to run Comet on the new server nothing changes. If you want to run Comet on the server then it depends on which version of Windows Server 2008 they are buying - the 32-bit version or the 64-bit version. The fact that the machine has a 64-bit processor doesn't matter.

In any case, you may not have to recompile anything. Whether you are running Comet16 or Comet32 your current object files will run with certain qualifications such as no image file support. You can see the list of unsupported features on the Comet32 wiki.

If they need to run Comet on 64-bit Windows you will have to run Comet32 there. If they will run the 32-bit version you can continue to run Comet16.
