The Security Server will give an error if I thinks that more licenses are currently in use than the new license supports. If this occurs again it would be helpful for you to click View->In Use in the Security Server console and see exactly what it thinks is in use. Maybe we can track it down that way. As far as this being related to version 11.1, I doubt it. There haven't been any changes to this area since 10.2.
