We've done both Hyper-V and VMWare, both do a good job though the feedback is that VMWare is the preferred platform. In terms of the Security Dongle a virtual server under Hyper-V cannot directly communicate with the physical USB port. Our server in the NYC office is Hyper-V and we do have a Digi USBAnywhere 2 unit for the security dongle. In my RI office I have a VMWare server and I was able to configure a virtual USB controller and a virtual USB port that connects to the physical port. It's worked without problems. Every server replacement I see going in these days is either Hyper-V or VMWare. My VMWare is running 5 virtual machines - Win2008 R2, Win 7 and three Linux boxes.
