The benefits of removing the QDIR far outstrip the downside. I would submit that you could create a new comet directory type that does not use the QDIR structure and is compatible with CFAM in the introduction to create backward compatibility. We already have 4 directory access types L,N,S and C.
I would also submit that as a user I would try to enforce the discipline of not putting EXE, OBJ, etc files in data directories, so this should not be a major concern.
