On non-windows 98 systems it is typically run as a Windows Service. This is all setup for you when you run the Server Installation program. You can see if it is setup by running the Windows "Services" utility. Both the file server and the security server are included in the "Comet Services" entry, assuming you checked both boxes when running the Server Install.
On a Windows 98 system you'd have to either start it manually or put a shortcut to it in the "Start" folder.
