You're right, the Security Server wouldn't have to be stopped to perform a backup of the Comet files. I don't know how you could stop just the file server though, because the 2 executables (security server and file server) and started and stopped together as a pair by the service manager.
I still can't think of a reason the behavior would have changed between 5.01 and 5.07. Did you try going back to the 5.01 security server and leave the file server at 5.07? It'd be interesting if the 5.01 still worked as you recall. Perhaps some Windows update that you've done since you were running 5.01 has effected this. Be sure to review the list of changes first to be sure you won't be losing any enhancement you might need.
