Comet via a VPN

I'm having trouble with the following scenario.

Running Comet via a Cisco Systems VPN and Remote Desktop.
I can log onto the Comet server running Security Server and File Server and see the desktop fine.

I start Comet via the shortcut and it loads with a Comet Database Server error 10048 'Address already in use' trying to bind to the port.
I have had this error previously (I guess that it is trying to load
File Server on a machine where it is already running) and ignored it and been able to operate OK (always thought that it might cause a problem though).

Now I get the situation where Comet will eventually load and validate the licence but will not come to the password prompt (the cursor hangs in the top left corner).
Tried F3/F10 and got 'Comet is no longer responding. terminate COSW'.
I've checked the load details and it looks as if sometimes (not always) it looks to stop and restart COSH and returns a COSH startup timeout error.

Win Server 2003.
Security Server and File Server both 5.08.
Comet 2005 Ver 361.

The VPN is due to be upgraded to where I can control the console (similar to pcAnywhere) so I'm hoping the Database error will go away because I'm not trying to load another user as now with the current VPN.

Any help will be appreciated.
