Encountered a similar problem when first installing Comet on Win2003 SP1.
Made the following changes to CONFIG.NT in C:\WINDOWS\system32
dos=high, umb
device=%SystemRoot%\system32\himem.sys
files=254
This seemed to fix NTVDM errors. I have a suspicion that the files statement carried the fix.
They have since upgraded to SP2 which has introduced other problems but NTVDM errors have not re-occurred.
We have also since upgraded from Comet2006 to 2007.
