Windows Server 2008 R2 is 64bit and will run all the Comet Server products just fine. If you want to run Comet Workstation on the server (CAW or XAP host), it will have to be in /32 mode. The other workstations can continue as /16 mode.
Or, set up an old XP PC in the server room and make it the CAW/XAP host. Then all the workstations would be running in /16 mode.
As I understand it, Comet.exe recognizes the "bitness" of the PC and runs the correct version. You don't need the /32 unless you want to force Comet32 on a 32bit PC. Comet32 should be able to run all programs compiled in /16 mode.
