Installing Comet and the security file

I'm trying to document the process of installing a Comet 2004 upgrade. Every time I do one of these I get stopped by the security file.
I like to put my new Comet and new REL, UTL, UTR in new folders, but good ole QSTART2 is not there and the monitor does not start by asking for a password.
What's the best way to handle this??
