Check Task Manager to make sure no pieces of Comet are still running - specifically CosC.exe. Kill them off if so.

Also, for Comet32 you don't have to use /C anymore to run SYSGEN. If you want to run SYSGEN automatically because you don't have any .cfg files in your Comet folder, as long as REL is directly under the Comet start-in folder, Comet32 will automatically run SYSGEN from there for you.
