I had the same issue when we switched to "Comet As A Service". (I do a lot of scripted reports using the /KEYFILE switch, and if Comet doesn't exit completely, the scripts hang.)
Try using "QIPL0" instead of DOS/EXIT/IPL. That should exit completely without checking other partitions.
