It might be worth looking at CometSrv.log (and its archives) to see if you've been getting any errors that for some reason have not been reported to you. To get error messages logged, open the File Server console. Click on View->Properties. Under "Diagnostic Logging" check "Log Messages" and the radio button "All Messages".

Note: if the console options are disabled re-start FileSrvUI.exe "as administrator".
